Long time Mint user here. This one is mystifying me though. I just upgraded from Mint 17.1 to Mint 17.2 (MATE desktop). When I log in, most of my desktop icons are using my preferred icon theme, but when I open Caja, the theme is Mint-Metal-X. When I go into the customize desktop applet and navigate to the theme tab, only Mint-Metal-X themes are shown. When I navigate to /usr/share/themes, all of my themes are there!!! Somewhere along the line something broke. Can anyone help? I'd even be willing to reset my Mate session to default and start over theming. Thanks in advance.

Figured it out! My themes are there, just had to select a Metal theme and "customize" to restore my preferred window borders, colors and icons.
